mounting depth 2-7/8"

Default mounting depth 2-7/8"

the eclipse speakers i'm putting in have a mounting depth of 2-7/8" and are 6.5's i'm wondering with that .125 of an inch will leave enough room for the window when its down and playing not crack or shatter it at all. also it will have a continous power of 120w.

No problem. You can just cut the back off of the stock speaker basket

You can install speaker baffle and cut the bottom off of it so the speaker can breath. Really the only way water should be in your door is coming in from the top around the window, or if you drive through a really deep puddle in which case your in trouble anyway Your installing 'CAR' audio speakers which are designed to take little bit of a beating

You'll be fine.
