Ordered kapa perfect components, harness help needed
Just an FYI.....Optima are considered the best deep cycle batteries. However, they arent the only ones who make them. Lightning Audio, Stinger, along with other companies make them as well. So, use your judgement, the Lightning audio as pretty good IMHO.
As far as capacitors go....it has been from my experience, that they hurt the car's electrical system (sucking up juice that should go to your battery, while saving your amps. Unless you are running 80%+ gains, you dont need a cap, especially if you are running less that 650wrms of bass. Basically, in higher power systems in trucks and such, you are talking cars elecrical system damage vs. amplifier damage. In an s2000, a capacitor is nothing more than a parasitic paper weight.

Well how about I get capactiors and not connect them Ill just run some wires from the capacitor to the interior and no one would notice that I didint connect them. 
About runnig wires,
is the best route trunk to the middle console to the headunit ?
for the speakers I am kinda confused how to run them to the trunk hidden.
however at the end I should have a wiring diagram which starts at the HU goes to the amps in the trunk and from the amps in the trunks goes to the speakers in the doors, ( and sub ofcourse) right? Am I gonna use the factory harness anywhere in this installation except power for the HU, Radio antenna and ground?
Do I have to run 2 power cables from the battery for 2 amps?

your setup looks good, except that w/ the wiring kit we recommended for you (the RF) - the amps will be supplied by a single power run from the battery to a fuse block, then from the fuse block to the amps. the distance from the fuse block (distribution block) to the amps will be less than 6 feet probably.
and the crossovers have to sit in between the speakers and the amp, like you have them drawn.
and
power goes down the right.
RCA's go down the middle.
speaker wires go down the center or the left.
amp turn on leads go somewhere w/ the RCAs or the speaker wires.
the ground(s) for the amp should tie in to the car at the trunk. we'll show you a good mounting point.
to hide the speaker wires, RCA's, and power in the trunk, this is what i did... i put my amps in the 'well', so i ran my wires down low, then cut a slot in the trunk liner
and pushed the wires through. i then ran them under the liners into the spare area, and out.
where are you putting your amps again?

Amps will be on a rack in the trunkstanding horizontal in the trunk mounted to the back of the trunk(tire well area will be sealed).

Right speaker wire on the RIGHT.....right next to the power.
Perfect ground.
Absolutely no ground noise (aka alternator whine) I dont think that speaker wire gets affected by power....only the RCAs. But I dunno.
Also, it is almost impossible to have power and RCAs seperated 100%. With most amps, they meet up anyway (within inches).
I have my power on the right
RCAs and left speaker wire on the left.
Right speaker wire on the RIGHT.....right next to the power.

yup -- go through the dashboard. once you have the side panels pulled, you can shine a light from the driver's side and look from the passenger side - a clear passage will be visible for running wires.
turn on wire will be supplied w/ the kit.
given where you have the amps, i'd just run the wires either up and then under the rear panel or down and under the panel.
