If your fuel pump is not bad, I'm going to guess something in the EMS MAP is messed up. Also, this is a long shot, check your battery - the EMS doesn't like low voltage. The fact that you heard some sparking noise when you dyno'd still makes me think it's an electrical issue.
-Broken wire on the connector on the Top Dead Center Sensor #2
-60amp air pump fuse was blown
-The EMS wont turn on the fuel pump, nor do I hear the relay click
The wire was fixed and the fuse was replaced.
We installed the stock ECU back in and the fuel pump works and I can hear the PGM FI relay click. That is how we can get it to start for a few seconds.
We also replaced his battery with a brand new one, which I checked with a volt meter and it is good.

btw..does the top still go up and down now? if you heard a spark if could have been a grounding issue..
