I'm looking at 2 cars, and would like an opinion before buying one or the other;

1. 2001 with 72,000 miles Red with Black interior, all factory stock and a price of $14,000
2. 2003 with 42,000 miles Darker Gray with All Red interior (including dash), supercharged, wheels, exhaust and lowering springs $17,000

Which one is going to be more reliable in the long run and a good daily driver to take to the office ?

I would bet on choice 1, it's stock

I also vote on choice #1, I like all stock too.

I'd consider opting for choice 2 and selling the supercharger & wheels, and perhaps lowering springs depending on your needs. You've then got a better car with lower miles for cheaper... it takes a bit of work, but hey, most good things do.

Not a bad idea, except all the components would have the extra wear and tear of running FI for years. I'd probably play it safe and go for the 01. It probably hasn't been abused as much as the 03.

Good point, I guess it really depends on the feeling I got from the owner and the maintenance history.

Both cars have all the receipts from prior owners.

Car #2 has the dyno tuning charts and results as part of the package.

Something about having almost 300hp at the back tires without over boosting the supercharger seems like an attraction.

You are looking at two cars really intended for 2 different purposes. If your goal is really "more reliable in the long run and a good daily driver to take to the office?" as you stated, the stock S2000 is the obvious choice. Car #2 might be great, but is less likely to be suited to your stated objective.

Thoughts on this one? I have a line out to the dealer at the moment, haven't gone to look at it yet though. Carfax checks clean.
