Maybe adjust your strikers down a little or use the felt / rubberized hook trick.
When I picked up the CR, there was a different type of rattle. I pushed up on the headliner and it was loose. Snapped it up into place and no more rattle.
But hardtops do make some noises in general.
1. Squeak from rear over bumps: Shin-Etsu the rubber seals over the rear.
2. Latch rattle: striker adjustment vs. hook snugging vs. felt in the latch sides.
3. Wind noise by rear windows: ? rubber molding at the junction of the hardtop and the body by the window?

I think it is more of the top rattling over rough surfaces, particularly the rear... thumping kind of. I added a tough of grease to the strikers and they are silent now. Did the same with the soft top on my Ap1.
Is it possible to adjust the latches on the side to pull the top down tighter onto the weather strip around the soft top well?
I do get wind noise from the sides from time to time but readjusting the top mostly gets rid of it.

I'll look at my old hardtop manual. I think I remember someone talking about adjusting it.

It said that the side latches are adjustable. It's just that the adjustment screws are underneath the plastic liner.
